Not really, I mean there are plenty of badly written books and most of them exist outside of fanfic. And 50 Shades may have started as fanfic, but it was still picked up and published by a "legitimate" publishing house, so arguing that fanfic is bad rings hollow when your proof of it is endorsed by the system you uphold as superior.

A lot of mainstream literature is pretty poor, lets be honest. Fanfic gets a bad rep because it primarily women writing it, women making themselves stories the mainstream fails to provide as it focuses so overwhelmingly on stories about white men with women largely being relegated to the romance genre.

So? I've read great self-published stories and fanfic, and I've read supposedly "classic" books which I thought were turgid, self important wank. Good and bad writing is highly subjective - and it should also be noted given the thread (not you Mystery) that fanfic is oft derided as silly tales of Mary-Sues and wish fulfilment (as if that's a bad thing) and it's authors attacked for such and a point being made of how it's a girls thing - lesser writing as it's not published - when it is often simply women writing the stories they want to read.
In regards to quality: the majority of 40k mini painters aren't as good as the 'eavy Metal team but we still have a gallery here. And need I point out that 40k and Black Library are basically about the same level of fanfic to Dune as 50 Shades is to Twilight?
Also lots of genres are dominated by what is basically fanfic. Fantasy in particular is still dominated by tropes set by Tolkein and others. Star Wars was fanfic for Forbidden Planet, 40k itself started as fanfic with rules as Gott points out etc.
The Bible is Jesus fanfic. Historical fiction is history fanfic, James Bond is spy fanfic, middle ages men love Tom Clancy and his ilk and they literally just write military/counter terrorism fanfic.
