In the Black Templars Codex,Cyclone Missile Launchers are listed as an option for Terminators, but there's no entry in the weapons list in that book. Would they follow the rules from Codex: Space Marines (i.e. Frag - Heavy 2, Blast / Krak - Heavy 2)?

It's on page 27 of the BT codex. It's just a normal missile launcher (Heavy 1), except you can fire your storm bolter in addition to the missile launcher.

Yeah, always use your own codex for rules. In fact, technically if the BT codex was missing the profile for the launcher, then the launcher wouldn't do anything at all.
However, if your opponents are really nice, they may let you use C:SM rules for the launcher. But it requires their permission, since you are using rules from a different codex.I am the Hammer.
